He earned his Ph.D. from Utrecht University before the Nazi-imposed ban on Jewish students attending Dutch universities during World War II. He hid from the Nazis but was arrested and remained in captivity until the end of the war. Pais worked as an assistant to Niels Bohr in Denmark and later became a colleague of Albert Einstein at the Institute for Advanced Study in Princeton, New Jersey, documenting their contributions to physics.
